I thought that wasn't much of a plot hole more of an explained thing from the previous movie. Scotty had written up a theoretical way to transport long distance but his math was wrong. Future-Spock had the correct calculations, used that to send them to Enterprise previously. No one else used that calculation until Khan did. They explain that in the new one, it's hard to do the math to land on something that's moving fast and erratically, without ending up in a wall. They even have Scotty fuck it up and transport himself into the life support system.
